Daniel Powell had the game’s first chance as Williams played him through, but the makeshift striker’s shot was straight at Ali Al Habsi in goal. Down the other end, James McClean went close for Wigan when the Dons failed to deal with a Marc-Antoine Fortune cut-back and David Martin had to get down well to deny the Irishman.
Shaun Williams then headed a Ben Reeves corner inches wide before James Perch saw his low shot from outside the box gathered by Martin as the replay looked set to be as exciting as the game at the DW Stadium ten days ago.
On 10 minutes, the roof was lifted off a packed Cowshed as Chadwick slotted beyond Ali Al Habsi to put the Dons ahead after just ten minutes, after a great cross into the box from Lee Hodson. Martin then did extremely well to keep them in front as he palmed away a fierce drive from Fraser Fyvie just a few minutes later.
Roger Espinoza, later, went close to bettering his goal from the first fixture as he fired a half-volley just over the bar. Williams then thought he had doubled the Dons lead but Al Habsi brilliantly tipped his curling free-kick around the post before Reeves was denied from the resulting corner.
Captain Dean Lewington then found the ball falling to him on the edge of the area and, with the outside of his boot, he fired in a shot which seemed destined for the net only for Al Habsi to pull off a great diving save.
Just before half-time, Powell was granted a glorious chance to make it two-nil when Al Habsi’s kick fell to Chadwick, who played it into the forward, but he dragged his effort wide of the relieved goalkeeper’s far post.
Wigan started the second half strong and their domination almost paid off as Fyvie pulled his long range drive just wide. In an effort to get the Dons back on top, Karl Robinson brought on Dean Bowditch for goalscorer Chadwick and within seconds of coming on, he took on two Wigan defenders, but nobody could get onto the end of his looping cross.
Bowditch was lively and almost grabbed his second goal in as many games as he burst into the box but Al Habsi smartly tipped his cross-come-shot over the bar. From the corner, the ball fell to Reeves who drove a volley inches over the crossbar.
Williams then went even closer to scoring a second as he hit a brilliant effort on the turn which took a deflection and smashed against the post. It proved to be a vital deflection as minutes later Chris McCann played a brilliant cross into the box and Powell was on hand to beat Martin to the ball and tap home an equaliser for the Latics with ten minutes remaining.
As a result, the game moved into extra-time and after just one minute Powell made a driving run through the middle and dinked the ball over Martin to turn the game around and give Wigan the lead.
Lewington’s cross then made its way across the box and fell to substitute George Baldock, but his shot was blocked before his follow-up header was caught by Al Habsi.
But with 105 minutes on the clock, a brilliant cross field pass from Espinoza found Fortune, who cut inside the area and slotted beyond Martin to secure the victory.
The Dons, to their credit, continued to fight in the hope of salvaging the tie and they did go close through a long-range effort from Gleeson and half-chance for Kay inside the penalty area but it wasn't to be.
